Only the owner of the car can take it from Israel into Jordan. If you are renting a car in Israel, you have to leave it at the border, cross into Jordan, and then rent a car in Jordan. I would recommend driving south from Jerusalem towards Petra within Israel, and entering Jordan through Israel proper. Once you are in Jordan, you can drive up to Amman.
